this article is very nice - congratulations!
You mention the paintComponent() method. I take away from it that it's generally not a good idea to do anything else but painting within this method - especially not to change component properties.
Off topic: You also mentioned that this was a problem in Substance. Well, I tried Substance with NetBeans several times and each time I discarded it quickly because it hogged my CPU (P4 3.4 GHz HT) and made NetBeans unresponsive. Did you fix this issue in the latest release?
